Global Multiple Sequence Alignment

چکیده

As with pairwise alignment, multiple sequence alignments (MSAs) are typically scored by assigning a score to each column and summing over the columns. The most common approach to scoring individual columns in a multiple alignment is to calculate a score for each pair of symbols in the column, and then sum over the pair scores. This is called sum-of-pairs or SP-scoring. For global multiple sequence alignment, SP-scoring can be used with either a distance metric or a similarity scoring function. The sum-of-pairs similarity score of an alignment of k sequences is

gpALIGNER: A Fast Algorithm for Global Pairwise Alignment of DNA Sequences

Bioinformatics, through the sequencing of the full genomes for many species, is increasingly relying on efficient global alignment tools exhibiting both high sensitivity and specificity. Many computational algorithms have been applied for solving the sequence alignment problem. Dynamic programming, statistical methods, approximation and heuristic algorithms are the most common methods appli...

An Application of the ABS LX Algorithm to Multiple Sequence Alignment

We present an application of ABS algorithms for multiple sequence alignment (MSA). The Markov decision process (MDP) based model leads to a linear programming problem (LPP), whose solution is linked to a suggested alignment. The important features of our work include the facility of alignment of multiple sequences simultaneously and no limit for the length of the sequences. Our goal here is to ...

Divide-and-conquer multiple alignment with segment-based constraints

A large number of methods for multiple sequence alignment are currently available. Recent benchmarking tests demonstrated that strengths and drawbacks of these methods differ substantially. Global strategies can be outperformed by approaches based on local similarities and vice versa, depending on the characteristics of the input sequences. In recent years, mixed approaches that include both gl...

Local Weighting Schemes for Protein Multiple Sequence Alignment

This paper describes three weighting schemes for improving the accuracy of progressive multiple sequence alignment methods: (1) global profile pre-processing, to capture for each sequence information about other sequences in a profile before the actual multiple alignment takes place; (2) local pre-processing; which incorporates a new protocol to only use non-overlapping local sequence regions t...

Ultra-Conserved Elements in Vertebrate and Fly Genomes

Our analyses of ultra-conserved elements are based on multiple sequence alignments produced by MAVID [Bray and Pachter, 2004]. Prior to the alignment of multiple genomes, homology mappings (from Mercator [Dewey, 2005]) group into bins genomic regions that are anchored together by neighboring homologous exons. A multiple sequence alignment is then produced for each of these alignment bins. MAVID...
